Accuracy of 54K to HD gebotype imputation in Brown Swiss cattle Organic Eprints

Imputation of genotypes can be used to reduce the implementation costs of genomic selection. In this study, we evaluated the accuracy of genotype imputation from Illumina 54k to Illumina High Density (HD) in Brown Swiss cattle. Genotype data comprised 6,106 54k and 880 HD genotyped bulls and cows of Brown Swiss and Original Braunvieh cattle. Genotype data was checked for parentage conflicts and SNP were excluded if MAF was below 0.5% and SNP call rate was lower than 90%. The final data set included 39,004 SNP for the 54k and 627,306 SNP for the HD chip. HD genotypes of animals born between 2004 and 2008 (n=365) were masked to mimic animals genotyped with the 54k chip. Methods used for imputation were FImpute and Findhap V2. Accuracy of direct genomic values for functional traits in Brown Swiss cattle Organic Eprints

In this study, direct genomic values for the functional traits general temperament, milking temperament, aggressiveness, rank order in herd, milking speed, udder depth, position of labia, and days to first heat in Brown Swiss dairy cattle were estimated based on ∼777,000 (777k) single nucleotide polymorphism (SNP) information from 1,126 animals. Accuracy of direct genomic values was assessed by a 5-fold cross-validation with 10 replicates. In the past decade, successful selection on production traits for dairy cattle has greatly increased milk production. Recently, selection indices for female fertility were gradually and increasingly introduced into the overall breeding goals for dairy cattle (Miglior et al., 2005). Effect of Cows in the Reference Population: First Results in Swiss Brown Swiss Organic Eprints

The effect of including 1,236 cows in the current reference population of Swiss Brown Swiss cattle on the accuracy of genomic breeding values was studied. The accuracy of genomic predictions based on reference populations consisting of bulls only and bulls and cows was compared. The gain in accuracy was very small or not existing at all. Reasons could be that the number of cows was too small for a reference population consisting of 4,085 bulls and that the cows and bulls were too closely related. Nevertheless, genotyping cows and subsequent inclusion in the reference population should be accelerated.

Estimation of genetic parameters for individual udder quarter milk content traits in Brown Swiss cattle Organic Eprints

The aim of this study was to estimate genetic parameters and accuracies of breeding values for milk content traits of individual udder quarters in Brown Swiss cattle. Data of 1,799 phenotyped cows from 40 Swiss dairy herds were analyzed, taking the complete pedigree into account. Fat, protein, lactose, and urea contents, somatic cell score (SCS), and information about hyperkeratosis were available for each udder quarter. The milk of rear udder quarters was found to have significantly higher lactose content and significantly lower fat content than milk of the front udder quarters. The same trend found for fat content was observed for protein content, whereas no differences between the udder quarters were observed for urea content, SCS, or hyperkeratosis....

The aim of this study was to estimate genetic parameters and accuracies of breeding values for a set of functional, behavior, and conformation traits in Brown Swiss cattle. These traits were milking speed, udder depth, position of labia, rank order in herd, general temperament, aggressiveness, milking temperament, and days to first heat. Data of 1,799 phenotyped Brown Swiss cows from 40 Swiss dairy herds were analyzed taking the complete pedigree into account. This paper was written in the framework of the LowInputBreeds project: “Development of integrated livestock breeding and management strategies to improve animal health, product quality and performance in European organic and ‘low input’ milk, meat and egg production”. The LowInputBreeds project unites 21 partners from Europe and further afield and will develop integrated breeding and management strategies to tackle the issue of improved animal health and food quality. It will run until 2014 and is co-funded by the European Union’s Seventh Framework Programme for Research and Technological Development.

Genomic breeding programs - a large step forward for low-input dairy cattle breeding? Organic Eprints

This technical note gives an overview of the history of dairy cattle breeding, introduces the basic concept and outlines the consequences of genomic breeding strategies especially with regard to functional traits. First results of the LowInputBreeds project in the area of dairy cattle breeding are presented, and limitations and ethical implementations are discussed. Finally, recommendations are given how farmers, especially in the low input sector, should implement the new approach.

In dem Projekt wurden für verschiedene Merkmalskomplexe an zwei verschiedenen Datensätzen Genotyp x Umwelt-Interaktionen zwischen ökologischen und konventionellen Produktionssystemen geschätzt. Anhand Schweizer Daten wurden für Braunvieh und Fleckvieh für Milchleistungsmerkmale Korrelationen > 0.9 zwischen beiden Betriebsformen geschätzt, wohingegen die genetische Korrelationen für funktionale Merkmale (Rastzeit, Zellzahl) geringer (0.8 bis 0.9) waren. Diese Korrelationen konnten für die Rasse Holstein Friesian auf Grund einer Auswertung Deutscher Daten bestätigt werden.
